this might work, start your game with -dxlevel , after that exit game and remove the dxlevel from your launch options and start the game again. make whatever you wanted from options and try it if it has saved them. worked for me while testing this for you.

did you set it in right format like -dxlevel 80/81/90/91/95 etc I tried with just "-dxlevel" at first. But now I tried with those different values. Oddly enough, when I tried with 90, 91 and 95 the "Color correction" was actually not reset. It reset TF2 completly to the default. Deletes all and everything that is not in the official release But i never tried it. Maybe this would help you. But dont forget your Backup if you try... That is rubbish, it doesn't delete anything, it only resets your config files to default. Rename your config.cfg+autoexec.cfg and start TF2. It will create a new one If the problems is still there its not some of your configsettings ;) I tried that and moved my custom binds to autoexec.cfg instead.
